The reefs of Karimunjawa are home to a diverse array of large pelagics and reef residents. You can regularly encounter Hawksbill turtle (Eretmochelys imbricata), Green sea turtle (Chelonia mydas), and various species of turtles. Schools of Barracuda (Sphyraena), Jack (Carangidae), and Fusilier (Caesio) often move through the water column, while Napoleon wrasse (Cheilinus undulatus) and Humphead parrotfish (Bolbometopon) can be found patrolling the reef.

In the smaller corners of the reef, the biodiversity is equally impressive. Look out for blue spotted stingrays, Eagle ray (Aetobatus), and various species of snapper (Lutjanus). You may also spot lionfish, Moorish idols, and longfin bannerfishes hovering near the coral heads.

Macro enthusiasts will find plenty to observe among the crevices and sandy patches. The area is known for Nudibranch (Chromodoris willani), blue-ringed octopuses, and various species of shrimp, including anemone shrimp, whip coral shrimp, and ghost shrimps. Keep a close eye on the substrate for Scorpionfish (Scorpaenidae), Razorfish (Aeoliscus strigatus), and pipefish.

The hard and soft coral structures provide a home for many crustaceans and other small inhabitants. You can find mantis shrimp, sponge crabs, and mangrove crabs tucked into the reef, alongside lobster (Homaridae) and various species of sea anemone fish. Fireworms (Hermodice carunculata) are also common among the reef flat and rubble areas.
